I know that this may be a personal issue, but if you have a signifigant amount of weight to loose then when you first start working out it can put some serious strain on the muscles in and around your knees and ankles. As long as you use the machines correctly they are as safe as water aerobics. Injuries usually result from not using the equipment correctly. Have someone check and re-check your form.
On the squat, make sure that you put your weight on your heels and push up with nothing but your thighs. Also check and see if your knees are extending out past your toes. your legs should form a perfect 90 degree angle.

The leg extension/curl machine shouldn't hurt your knees either. Try putting the triangle shaped pad under your knees to see if that helps.

As time goes on, the muscles in your legs should strengthen and the pain should go away. Also, if some weight comes off that can help too.
