I tend to agree with Bill Griggs' explanation.

American Pie was more of a song protesting the loss of 1950s innocence during the turbulent 1960s. It's likely when mentioning the father, son and holy ghost Don McLean was thinking of JFK, MLK and RFK, who were assassinated in 1963 and 1968 respectively.
