An infection can hide in a cyst and this might be what happened to your son. I'm not sure but I think antibiotics can have trouble getting inside the cyst. I've got a book from the PKD Foundation (Q&A on PKD) that mentions a couple of antibiotics that are usful for reoccuring and resistant kidney cyst infections.
One is chloramphenicol which works well but serious anemia can be a rare side effect. They say it's useful for treating difficult infections if the patient is willing to take the small risk.
Gyrase inhibitors (norfoxacin and ciprofloxacin) are also good for treating infected cysts
