I think the whole point was to to get Buffy and Willow to face off. Plus, if Willow and Amy had joined together, it would have made Willow's motivations look completely different. When you team up with somebody to do bad things there's a lot more conscious thought behind it, like pre-meditation or something - and Willow's fall was supposed to be more about grief and loss of control. That's why everybody could forgive her later on. I don't think she could have been rehabilitated if she'd gone on a crime spree with Amy.

One of my gripes with season 7 was the dropping of plot points. Who left the talisman in the bathroom, why did Amy know who Kennedy was in a Killer In Me, etc. I think they could've easily had Amy in league with the first to answer some of these questions. As much as I liked Chosen, it could've been that much better if she was there to stop Willow from doing the spell. Big magic fight insues, Amy tries a last ditch effort to turn Willow into a rat, but just like her mother the spell gets reflected by the scythe or something and she becomes a rat once again. Would've been proper closure in my opinion.
