One other thing to check is light in the trunk. sometimes the switch will work loose and then leave the light on constantly, this will drain the battery in less than a day.
Also be aware that the alt starts charging at RPMs around 2300 and max output is in the 3-4000 RPM range.
And like Jim said, Check your connections for corrosion. Both Pos & Neg, from the alt check the plug and ground. Then up on the battery end, check your fuse block connections as well... while your at it you might want to check ALL of your plug connections, especially if your in an area that has a lot of humidity, use a little dab of die-lectric grease on the connection when you put it back together.

Hope you get the bugs worked out... We also got our 99 in a similar fashion. Picked it up in 2004 with a little over 7000 from a fellow that gave up on riding calif roads... We just turned over 75,000 yesterday...

As a side note, Carl Leo is THE best source for anything for your 99XII.
