It doesn't matter whether the birds came from the same clutch or not, they'll still have the same mix of genes because they have the same parents.

I've heard it said (by a chicken breeder) that breeding a parent with one of its offspring is okay, but breeding siblings is not. I suspect breeding a parent and a child would still result in more lost chicks than breeding unrelated birds.
