This is tough for me, I believe my absolute favorite Seven episode is Relativity. Besides the fact that we get Seven in a Starfleet Uniform (sigh), you also get to see her push herself beyond her personal limits like you know she would in order to ensure the survival of her "collective."

However, Equinox I & II are my favorite Janeway episodes. These two episodes brought out a side of Janeway that really affirmed for me how truly human and fragile she was at that point in their journey. It painted a picture of her that has (as far as I can tell fanfiction wise) rarely been explored. I don't think most authors are comfortable taking her there, because if they do, it can't be a quick fix story where she hits bottom and suddenly pops back up, they would have to leave her there long enough for it to really resonate.

Ok nuff pontificating!

Mine is Imperfection...Janeway is desperate to find a way to save Seven, perfectly willing to throw her principles out an airlock if necessary. And that scene in Astrometrics...leg hiked up on the railing like some cowboy, telling Seven she's gonna take her home with her when they return to earth.

I think I loved "Counterpoint" with Janeway and the one that comes second best to me is "Deathwish" with the Q that wanted to die. It really said what Star Trek was all about if you had followed the previous series. Those two stand out in my mind the most.
