While I am looking at the same situation I see a different solution. This isn't a problem. There is a certain level of value to the creation of flashcards in the first place, so while it may seem a bit tedious to make multiple flash cards for the same word using the the different syllabiaries, this could be considered an opportunity as well.
Additionally, because of the smooth method of adding in new cards, it could be considered highly useful as you add cards based on new kanji rather than hunting down older cards to update them.
It is also highly useful to have several cardfiles going at once--this helps deal not only with the symbol library issue, but with homonyns(though that largely seems to go away with larger kanji literacy).
A final blessing in disguise is that it would be very easy to rely on one set of symbols over another, just as many learners have an over reliance on the romaji. By being forced to answer only in one format or the other, you are less likely to avoid learning a particular kanji because the kana comes to mind so much easier.
