Multiple Subjects? -- VTrain (Vocabulary Trainer)

Hello authors, I have a few questions. Your tutorials are very confusing and I mix up flashcards, boxes, decks and cardfiles.

I have a very dense course coming up: Physics, Philosophy and Economics so I need to make my learning as effecient as possible. But how exactly would I set this up? Do I set it up so that questions from all 3 subjects are intermixed in a single 'cardfile'?

If not, then how is it possible for auto-review to function? Don't you have to have a cardfile filled with flashcards ACTIVATED in order to remind you? Or doesn't the program VTrain itself have to be open in order to remind you, or does some sort of Microsoft Word-like prompt pop-up in the background?
