I've never seen a 4.0 5-speed with anything but a 3.07, not to say it couldn't happen, and of course it wouldn't be a difficult mod if you wanted a little better ratio for off-road, to get the axles off the much more common auto. I don't know what the 2.5's got. But anyway, if you're shopping for a 4.0, the default is 3.55 for the auto and 3.07 for the stick.
