You guys are forgetting that "The Operative" (that is what the credits call the character) also exists as a parallel to Book. The series makes fairly strong hints that Book used to work for or with the Alliance. The movie goes one step father and shows us what Book did for the Alliance. He was an operative and like The Operative that goes after River in the movie, he lost faith in the Alliance and himself. At that point, Book choose to become a Shepherd.

P.S.: Also, I thought The Operative and Jubal Early had similar appearance but behaved in very different ways.

Early was in it for fun and money. He was covert and sneaky. He loved to hurt people and seemed to enjoy dominance games (see his scene with Kaylee). Early is conflicted and lies to himself which River points out to him.

The Operative, on the other hand, believes the he is the hidden dark side of noble cause and that his work makes the world a better place. He also views his work in a matter of fact way. While he kills many, we never see him torture or otherwise prolong the pain of others for his personal enjoyment. This aspect of his character is validated by his release of the Serenity crew at the end. He could have done any manner of horrible things to them if he wanted but once he saw the truth he let them go.
