According to Joss in at least two separate interviews I've read, the Alliance isn't evil, certainly not in the cartoony Lucasoid mold, and in fact, Mal's plan to expose Alliance skulduggery would have had no effect on a purely evil system. There's a deleted line from the movie in the Visual Companion to Serenity that has the Operative telling Mal that members of the Parliament have been badly damaged by Mal's revelations. They were damaged because there are countervailing forces in the Alliance, including public opinion. The Alliance is closer to an interplanetary UN, complete with unwieldy bureaucracy and unsavory members, than anything else. It's probable that laws were broken and heads will roll, even if it's only a few scapegoats. So, I'm still not shifting my sympathy to the bomber.
