At the time, Nintendo tried to avoid references to religion in its games, or anything that might offend. Zak is packed full of references to alternative ideas, shamans, gurus, etc., so maybe somebody decided it would have to be changed too much.
Or maybe I am completely wrong and the company simply did not have enough time to make another version in time for the release date. That's why there was never a sequel to Loom - Loom sold well, but the only people who had the skill to make a sequel were busy on other projects.
