I see pros and cons.

Pros:

1) It might be fun to try to blend the canon from two diverse fandoms, and in the case of Harry Potter and JAG, it'd be a real challenge. Not impossible, but it would definitely take some work.

2) Crossovers throw you into AU writing by definition, so you get a lot of leeway with what you can and cannot do with your characters.

3) It's a good way to dip your toes in the waters of a new fandom. Your loyal readers from one fandom will follow you over, giving this new thing a try, and you have a good chance of picking up some new readers from the new fandom.

3) There are devoted crossover fans out there who are always itching for new stories.

Cons:

1) While your reader list might diversify, it will also narrow. Your story doesn't just have to please JAG fans, or HP fans, it has to please both. You're narrowing your reading field to those people who know and enjoy both fandoms (in most cases).

2) Crossover communities can be tricky to find, so you'll likely be posting to JAG communities and have people who don't know HP scratching their heads and looking confused, or you'll have HP fans doing the same thing.

3) It's very very hard to blend two such diverse fandoms. I've seen it done, and done well (though not this particular combination), but it's tough to do it believably and keep a solid handle on your characterization.

All that said, I'd say that if you've found a way to make this combination work, and you're having fun with it, that's all that really matters in the long run. After all, it can't be much stranger than the SG1/JAG crossover I've toyed with...
