I think I've said this on these boards at some point, but I think it made sense to keep Mulder and Scully together when the X-Files got shut down the second time. Back in season two when the X-Files were shut down Mulder was motivated to get the X-Files reopened not only for the sake of the files, but also to be reunited with Scully. By allowing Mulder and Scully to remain partners the second time they got shut down, perhaps the powers that be hoped to placate him. He might not fight so much to get them reopened if he still gets to hang around Scully all the time. Does that make sense to anyone but me?
