Scully is a Doctor, she would rely on medical evidence to come to the conclusion that she is 'barren'. I highly doubt she would rely on only on Mulder telling her that abducties are barren after.

As for when it happened I think it was during her Cancer treatment she discovered it. Mulder knew before but never told her because he wanted to protect her. That came out during Emily. I don't think she had any reason to suspect fertility problems before the cancer and then it could have been discovered during routine tests. With that evidence I think Scully would have come to the conclusion that it was the treatment that destroyed her ova. It wasn't until Emily and she learned the whole story that she believed that it was the tests while she was abducted that caused her problems.

But I do think that CGB drugged her and returned her ova in En Ami so that her and Mulder could concieve the 'natural' way in all things. I agree with you that the baby HAS to be Mulders and not some green blooded alien goo child.
