I always have had the impression that these two were so close both in the office and out, that they could say things to each other--ventint if you will, and know that the other person would see through everything.

When Mulder looked away in Emily, the pain was there for him too. He knew that having the body gone from the casket would only add to her pain and I don't think he was able to handle both their emotions at that particular moment.

Both these characters recognized the other's feelings and instinctively seemed to know what was behind those feelings at any given time. I think back to how many times did Scully remind him that he was personalizing a case--thinking of Samantha. She seemed to do that a lot. He was able to recognize her wanting a child and it pained him to know that she couldn't have one. There are many more examples in the series.
