I wouldn't go so far as to say Mulder "corrupted" Scully but over the years she *did* take on a lot of his beliefs, didn't she?? I always thought it would have been kind of nice if the "transfer of beliefs" had been more mutual. . . since his belief in UFOs, ESP and all kinds of other acronyms rubbed off on her, it would have been fitting if her belief in God had rubbed off on him, but it didn't seem to. If anything, he went the other way. . .in early eps (most notably "Conduit") he did seem to have *some* sort of a belief in a Higher Power, but by season seven he seemed to be an agonistic, if not an outright atheist.
Yes, the "spy" plan totally backfired! She became his best friend. I also think they *might* have taken into account the fact that Mulder was an extremely attractive man and that it was just barely possible that a young, unmarried woman forced to spend hours alone with him could maybe develop some romantic/sexual feelings toward her partner.
