You never know whether the Wikipedia guys know what they are talking about. Here are a couple Wikipedia articles about naval flags and commissioning pennants:

These are about current customs, but given the British tendency to maintain their practices for long periods of time, I think Cy is right that as the flagship of an admiral, Victory did not fly a commissioning pennant at Trafalgar, or, for that matter, at hardly any other time, since whenin service she was always some admiral's flagship. In Flags at Sea (cited in my original response), Wilson has a diagram (p. 21) of the flag system for the 17th-century English fleets of three squadrons and nine divisions, showing the flagship and what is apparently a private ship of each division. The private ships have long pennants, the flagships have command flags only, in addition to jack on the bowsprit and ensign on a staff at the stern.

I don't think the practice of flying commissioning pennants only on "private" ships is universal.
