Yes, Dom Joćo VI and Sćo Joćo, Principe Regente are different names for the same ship. Or rather, each was the name of the ship at a different time:

Under construction, being built (1806-1816): Principe Regente
In service, active career (1806–1852): Dom Joćo VI

Joćo VI (born 1757) was King of Portugal, 1816–1826. As a prince, he was the regent (acting as ruler) for his insane mother Queen Maria I (born 1734; queen 1777–1816); thus, Principe Regente. The ship was always named for the same person, but the name changed when Joćo succeeded to the throne on his mother's death.
