An article on the Battle of Flores in Revista de Historia Naval (2012) reproduces a contemporary account of the fleet under Alsonso de Bazan in 1591. The document gives tonnages for some of the ships you list: San Pablo and San Felipe 1480 toneladas, San Andres 1056 toneladas, San Bernabe 876 toneladas, Santo Thomas 776 toneladas, San Juan Colorado, Santiago el Mayor and San Pedro 530 toneladas. The method of calculating these tonnages obviously differed from that used for the tonnages you quote.
