what was it made of? can you send pics i will email you. Make sure you are not seeing build up of the rather concentrated pee. Also don't use products with sodium hypochlorate (bleach) to clean steel as it will induce rust.

Galvanized steel, chromed steel, stainless steel and aluminum are the best in my opinion. vinyl and paint coatings come off overtime.

This should not be a problem, it just might mean more maintenance every year or 2. You can cover it up with a non-toxic exterior paint if you are worried but all that will do is improve the looks. Rust is not toxic. it isn't going to hurt you or the squirrel if some of the cage is rusty. as long as it is intact it shouldn't be a big deal.
