I guess the best reason that I can think of for having my temp taken rectally as a kid was so that I would already be naked from the waist down as the temp taking was almost always followed by an enema or enemas which were given with me in the same position laying on my side on my bed.

I agree a rectal temp was often followed by an enema. And an enema was often preceded by a rectal temp - Mom wanted to know my temp before the enema might influence it. And nightgown, bathrobe and position on the bed have always been the same for temps and enemas.
But the main reason is rectal temps are more accurate - I take a rectal temp each morning, generally not followed by a clyster.
