Try some sort of a pad or pillow under your legs. There's an article about this -- I forget the name -- in the Big Guys Boats section of the website.

When I paddle any distance my legs get sore around my knees and also fall asleep. The last time I was out, as an experiment I took my paddle float, blew it up part way and put it under my knees. It made a world of difference and was very comfortable. I'm thinking of going to a power boat dealer and look for a small blow up bumper or something similar.

Have you tried cycling your feet? Push with the same foot as the side that the blade is in the water. So if the blade is in the water on your left side you push with your left foot and your right foot has very little pressure on it.
This should help your feet, as well as your torso rotation and forward stroke.

This is a common problem when a kayak doesn't fit "snug" enough. Muscles with too much room can cramp. I solved this in my Eclipse with the installation of fitting foam to snug the fit around me.
