zion is a program, created in unison with the 2nd version of the matrix. The One is a program, that attaches onto a person (Thomas Anderson). The One's purpose is to allow Zion to be destroyed then rebuilt. Once this is done the one is allowed to choose 23 people and rebuild it once again. The first people in Zion were people unplugged from the Matrix, usually because they doubted it, they did not fully accept the program. They were anomalies. Morpheus is a program, and along with other similar ship-captain programs they freed as many anomalies as they could before the One program fulfilled it's purpose. Once Zion is destroyed and the anomalies eliminated, the Matrix is upgraded and the process starts over. It's like a feedback loop in computer programming.
