Also consider this. The solution to the Architects "imperfection" problem is a program (a patch?). The mother of the matrix found that 99% of test subjects accepted the program when given a choice even if they were only aware of that choice on a subconcious level.

The scene prior to the kiss involved the girl eating the cake. That scene established that one could write a program that would work on humans in the matrix and be administered by injesting the program.

Now, right before kissing Neo, Persephone applies lipstick to her upper lip. (A program .. a patch? ... to control him and make sure he goes to "the source"?) Think about how intent she is on getting Neo to give her a passionate kiss. Does she really want the kiss for the reasons she says she does. I think its a ploy to administer the program. the kiss is likely the "choice". Neo is just along for the ride, he's being manipulated every step of the way by the architecht, persephone, and thier control program (aka the Oracle).
