No you see you are wrong, you see she was a point between the matrix and the machine world in the train station, she was going to the matrix so presumedly she had came from the machine world, it is still possible though that she is a program as smith was a program yet he was also in the reall world, this is why i think Neo is a program as the girls father says that he loves his wife and daughter and he says love is just a word, also agent smith(a program) is also in the real world, so ithink these small storylines are trying to say that Neo is a program (he loves trinity and he could still be a program in the real world and that is how he could enter the matrix without jacking in.
