Well, first we must remember that this is ONLY A MOVIE, and if a trilogy was created about machines and a big nuclear power plant, it wouldn't make for a box office smash.

Secondly, have you watched the Animatrix : The Second Revolution Pts I & II? That kind of explains it for ya. You can download it from the official site, or buy the dvd, but basically, the machines seeked revenge and had studied the human's anatomy and it seemed the easiest option.

I would answer the rest of your questions, but I'm sure others have far more interesting points than me...
