If i understand what you are trying to say then the machines are trying to test the integrity of the system (matrix) by giving it the ultimate test, which is to help someone (Neo) believe that he can be free. If Neo, with help from the system (Oracle, keymaker, Morpheus?, fails to realize that Zion is indeed part of the Matrix, then the integrity of the system will be efficient because nobody will reject Zion as the real world, and nobody will ever trully be freed.

You suggest that Neo will realize that Zion is part of the Matrix and will free himself. I don't know about this. That would make him the only free human being in the world i suppose. What would he do then? How lonely. I think the machines would just kill him.
