First of all I think it was quite a bit after 1999, more like 2050. Watch 2nd Renaissance, it can't be too close to 1999.

There is a simple answer to the question though. They have no idea what year it is.
Also, this could be explained away with the Matrix inside a Matrix theory. Every time there is a One, the Matrix is reset, including Zion. Therefore people in Zion would think it was the beginnig of the war. They would think the year was, oh, say 2099 ish.
Thats just an idea though, you have a point.
I wonder if the Brothers realise how many questions they're going to have to answer in one film.
