Well if you recall that the architect did say that not everyone accepted the system. "...99.9% accepted the system as long as they were given a choice...." or sumtin like that but what if that remainder didnt accept it and became those who now live in zion. i do think what you are saying is a great possibility but i also think that mabey at the 3rd movie neo would die but then wake up on his desk were he woke up in the 1st one signifying it was all just a dream.
