I agree with you to an extent. I think we have to adhere to the definitions given in the movie. Morpheus says the one can shape the matrix to his will. Have you ever seen a potter shape clay? Can he destroy it? Yes Can he bend or break it? Yes, but if he wants it to be anything or more specifically what he wants it to be he must work with certain controls.
