Look at it this way, Smith is a program. He has limits to him. He probably doesn't know that Zion is another part of the Matrix because that's the way he was progammed to think. He was only created to serve one purpose, which was destroy Neo. Why would the programmer care to program Smith about Zion too? Since Neo put Smith towards deletion. Smith is now an exile and learning new things.
