The idea of having a matrix within a matrix is nonsense, for many reasons. One reason would be that the wachowski brothers would come up with something a bit more intelligent than that. But how can Neo have powers in the real world, you ask ? Well here's an idea I have: When Neo was told that The One is actually due to a computer code present in his mind, he finally became aware of his inner computer self - maybe it's a chip (doubtful) or just a code in his mind (similar to the Agent Smith code in Bane's mind, but of course in the case of the latter, the code has completely overwritten the host's mind). In any case, if he is somehow "linked" to the machines, he may possess a way of shutting them off, as seen in the movie.

A variation of this idea - Think of Smith's speech "I don't know exactly how it happened, some part of you imprinted onto me, or the other way around ....etc" What if somehow, a piece of Smith was integrated into Neo (and the other way around, but that isn't relevant here) - That piece of code may be responsible for Neo's ability to interact with the machines in the real world - This idea is very vague, but it has a lot of potential for a great twist - a style that is often seen in the matrix.
