Smith's purpose is not neo. His purpose was his job in the matrix which was a sentiem program designed to govern/patrol to world of the matrix. he wants sorta "revenge" if you will on neo for taking away purpose from him, if you dont believe me, listen to agent smiths speech in the park after neo meets the oracle.
