There are several reasons for actively searching out and destroying undead.

1) Lore. Since undead do not die their libraries and collections of strange and powerful tomes can be quite extensive.

2) Greed. Carried over from the 1st reason I gave, the undead can amass quite a collection of treasure and valuables.

3) Disgust/Hatred. Some people view undead as abominations. They believe they are unnatural and should be destroyed.

4) Self-preservation/ protection of the innocent. The base example here would be vampires. Having a graveyard full of ghouls that only come out at night is one thing. To have undead that would leave the graveyard and actively search out living humans to feed off of is another.

5) Fear/hatred. Fear of the undead and what they can do to common people can be a motivator. It is a motivation that usually turns into hate though. The lord of the city-state is rumored to be undead. (over time the undead tend to lose their emotions and become very alien to what they once used to be). Living under an undead lord who has lived so long that his mindset is almost alien can have retrobutive effects. The city-state could rebel or just a militant group could rebel. This is usually where the fear turns into hatred. They grow tired of the lord's inhuman laws and rulings and rebel.

There are an infinite number of reason for wanting to hunt down undead so I will stop here with the ones I have listed.
