I actually agree with you. But the story is still told in a bare-minimum-of-exposition way, where they deliberately obfuscate things and only imply them. You can still figure them out at the end, which is why Eva works as opposed to just being a confusing sprawl. Evangelion still has far less straightforward storytelling than many anime (consider, say, Lain...wait, bad example. Consider CCS or Voltron. Hell, even Kenshin.)
