He was assigned to the X-Files because Kersch (sp?) wanted to bring doggett down. He was a contender for the new position that kersch got (i forget the title) and he wanted doggett to be assigned so that doggett would have to find mulder and if doggett said one thing about aliens her would be totally discredited. So knowing that Mulder really was taken by aliens, he gave doggett the job so that he would have to sign off on a report with no conclusive evidence that basically supported Skinner's story of alien abduction.
I don't personally believe that Doggett is an alien. I think that it's really nice to have a character that is pretty straight forward, that you don't always have to constantly read into his actions to figure him out. I like Doggett, he was there for Scully when she needed someone, which Scully would never admit because, hey, it's scully, she doesn't need anyone (save for mulder).
