TMJ is such a complex issue, you may have continued off and on with your headaches with or without braces, with or without the splints. If correcting your bite was the main reason for getting braces then I would just continue on that path. Thats the main reason I'm getting braces. I get ear pain on one side due to TMJ and it got alittle worse after I had to have a bottom molar extracted. Of course, anytime I have to keep my mouth open for long periods of time like during dental work, I get discomfort for days sometimes weeks afterwards. Try to relax. Headaches can come about because of worrying that the braces will make your TMJ worse. Try not to think about it but let your ortho know, perhaps he might go lighter or slower on the teeth movement.
