sounds like electrical break up. as it only happens once its been running a while.
I had a dodgy clutch sensor this year, it just stopped the bike from starting on switch but ya could still bump it, and never made it run funny, i guess the side stand switch is the same, its an on or off affair.
I had an old GPZ that used to drag on the fuel system and block a carb, but it was only one carb at a time, found by starting bike from cold and holding exhaust headers till one didnt get hot. In my many years of tinkering with carbs i have always found once its blocked it stays blocked, it doesnt shift, unless water is present, ( main fault on jet skis)
also on ski's electrical faliure can be put down to the pulse coil breaking down under heat, and later failing completely.

I would strip clean carbs, drain tank while its off, topp up with optimax ( ok put a fivers worth in) then take it for a blast, if it starts [playing up when its warm . park it up wit for it to cool, then fire up see what happens?
