If you were to write an Alternative Reality plot line, beginning at the end of S2, what themes/issues would you have put forward?

I would have taken her "choosing sides" between Adrian and Section as a real turning point and a kind of reluctant commitment to the organization.

This would lead to her advancing farther in the ranks and getting more involved in the planning of missions in addition to their execution. Conflict could then come from all sorts of sources: her trying to deal with subordinates while still retaining a heart, coping with making mistakes that might have killed people, rivalry with other up-and-coming operatives who might see her as competition, and maybe even opening her up to interactions with Oversight and other Sections so that she can run into yet new authority figures and political minefields to navigate.

This probably would have involved bringing in some new (quasi) regulars and decreasing the screentime of some of the old ones, but that's not uncommon in a third season. It keeps things fresh, too.

The problem was, at the end of S2 the character had really *resolved* the major conflict of the first two seasons. So they either had to move on to a higher level (my preference) or wind up spinning their wheels (their ultimate choice).
