From my talks with FAA security, it should take 3 days.

Apparently, unless there is some nasty stuff in your closet, the send your finger prints out, and in 3 days the FBI sends them back. They come back clean, your conditional clearance is granted. Mine took 3 days exactly. Call your contact and complain.
