Just focusing on Dune here.
The prequels were done with Frank Herbert's notes and intentions in mind and I have no doubt, were he alive, with his blessing. He and his son became good friends in his later years and they collaborated on projects. If Frank were still alive and unable to write Dune, I have no doubt that he would endorse no one more than his own son to continue the saga.

But that aside, you have offered no logical reasoning behind why the prequels are not canon. You have given no examples of how the the prequels could not possibly exist in the same universe as the originals other than your own whims.
There is no alternate but similar universe that the prequels take place in.

And my questions about what would make something canon in the Dune Universe I still put to you-
Would it be canon if Frank wrote the prequels? Would it be canon if he provided the source material for their plots and inception? Would it be canon if he had endorsed it?

You are absolutely right. I now want big examples, ones that prove your case.

And by the way, you made the first fallacy by saying that the prequels were character history...but then that they didn't take place in the Dune universe.
