Well first off, in hindsight, it's easy to say Paul was "wrong" to have put Alia in charge. But again, there really wasn't an alternative and it was the best way to bring about the birth of his children and set the stage for them.
Also, I think the reason Paul doesn't see his preborn son is because Leto is in the future, masking his presence there. He doesn't allow himself to be visible to Paul. Alia's child never came to be and thus wasn't able to block any vision of this possible future that would never be.

Also, while Alia had tremendous power and strength, she wasn't as powerful as Paul, and she didn't have any of the strength of will that Leto II had or even Ghanima to control the power. Thus while she may have been a loss genetically, the Paul Atreides line was much more powerful and it was much more important to preserve that genetic line.
Of course, had Alia not been preborn and had mated with feyd Rautha Harkonnen and produced the intended Kwisatz Haderach, I am sure I would be singing a different tune. But things didn't turn out that way and it was probably more important to preserve Paul's genetics than Alia's.

Also, I never got the feeling that Paul and Alia were that close. Jessica banished herself from Arrakis. Also, in Dune, Paul notes on more than one occassion that because of his mother's Bene Gesserit ties, she is an enemy to him. But I really felt Paul was utterly alone. I don't think Alia or even Chani were really that close to him deep down. He pushed everyone away. So I don't feel as though Alia was closer to Paul than Jessica.
