Of course Brian and Kevin have taken artistic liscense as well, for example in the House books, Paul is born on Kaitain, though in Dune it clearly states that Caladan is his "birth world".
But we know that Frank's notes have been followed on other points, for example apparently Reverend Mother Mohiam being Jessica's biological Mother was straight from Frank.

My guess is that the Thinking Machines coming back were also directly from Frank though many deny it.

As far as the Cymeks, there is still one out there. Agamemnon's mate shot out into the far reaches of space to did she not? So I doubt the actual threat to huamnity will be the Cymeks, I wouldn't discount the fact that a Cymek or two might show up in Dune 7.
