Siona is not weird, just different from all others before. Not only is she the culmination of the Atreides breeding program, she is the start of the next great movement, although no one, Leto II included, knew this til the end.

Leto did not forsee the manner or moment of his own death. This was to forever remain a surprise to Leto, all he knew is if the Golden Path remained.

Remember the one point where Leto was merely contemplating suicide away from water? He said he could feel the Golden Path blinking in and out of existence.

This is also why Leto stated he must die by water, the worm to sandtrout to worm cycle must be restarted.

When he took Siona out to the desert and tested her, she was shown the Golden Path and how vital it was. It was at that moment that she knew what she had to do, kill Leto II.

But Leto also knew that no matter what Siona did, the Golden Path endured, she was not a threat to that so she was allowed to live, he had no idea she'd kill him.

As for Duncan and Siona, he figured the Fish Speakers and nature would eventually bring them together. The fish Speakers by placing them always in the same sleeping quarters, and then let nature take over.

And yes, I was refering to Moneo being a rebel. All Atreides were rebels. Leto I was, Paul was, Leto II was, they all were. Leto II's test usually ended any rebellion in them, taming them to his side.

Once they saw the Golden path and it's importance, the Atreides rebel would then stand at Leto's side. Not always agreeing, sometimes dying, but always with him.
