The Scully story you inquired about sounds very much like Sharon Bowers' awesome Phases of Fire, one of the best-written bits of fanfic I've ever read. The pairing is Scully and Clarice Starling, and in case that isn't enough hot female FBI agent action, Lucy Farinelli has a brief appearance as well. Alas, Sharon's web site is long gone, but the story lives on via web archive:

Thanks for that, I'll check it out.
I actually found the Scully fanfic.. there's two stories, Fletcher and Rollercoaster (unfinished) by Dana Starbuck. I recommend that also. :-)
