Project Twilight was a sourcebook for White Wolf's World of Darkness RPG setting. It was the second of the books int the Hunter's Hunted series, after the Inquisition book, and it covered playing characters who were members of mortal government organizations tasked with dealing with the supernatural. As far as I can recall Project Twilight wasn't the name of any particular group, different agencies in different countries all had their own names for themselves, but it was the name of the gamebook.

The Twilight group may not actually be affiliated with the government, and even if it was it really doesn't look like any associated group from the World of Darkness, new or old. But it still feels like Joss is making a reference, though I couldn't tell you why.
