The religious angle may play for some of the Cylons, but I think for most of them, it's a practical matter. They're still working on duplicating themselves and still haven't mastered the trickly biological aspects of doing so, or else we still wouldn't be seeing multiple copies of the same "model".

So, if you wipe out all the humans, you have destroyed your reference library, as it were.

Some evidence for this could be seen in this new hybrid child that is supposedly Kara's, and the fact that they were so concerned for the welfare of the first human/cylon hybrid (the one that is now in hiding).
