I personally tend to be rather cynical about the Cruciamentum.

I think the Council actually intends it to kill off Slayers before they get too mature and hence liable to become independent.

The Council is concerned with (at best) the world's survival and secondly its own. In their minds (see Checkpoint for additional confirmation) a novice Slayer obedient to the Council is more valuable to planetary survival than an experienced Slayer with her own mind. And, if the Slayer survives, as others have noted this may remind her that the Council has a way to eliminate her power if she gets too uppity. Either way, the Council wins.
